A lot of shows don't get the opportunity to actually have a proper series finale. Some of them just get canceled and have to try to cobble together a finale type episode for the season finale of their last season. Others don't even have that chance and the last episode aired, becomes the series finale, because they have no choice.
So when picking this out, I only considered the shows that had a proper series finale - one they planned for. And there's two shows I think did a very good job with their series finales.
Babylon 5. Unlike some other scifi shows that feel they need to have an all out crazy finale with magic mystical reveals that explain nothing *coughBSGcough* this show has a nice quiet and amazing finale. Major plotlines have been wrapped up and characters move on from the place they inhabited during the series. It's full of reminiscing, character, and sadness (Damn you RDM, this is what it means to be all about the characters!). It never fails to make me cry.
Six Feet Under. Again major plotlines wrapped up and goodbyes to all the characters. The end of a chapter, with a very emotional cap on everything.
